Below are the prices and the cancellation charges quoted by my hotel for satake when I went for lunch early this month(Aug 2018).
Restaurant: Sushi Satake
Course: 12,960JPY per person course only
Cancellation policy: 100% of te course if you cancel the reservation on the reservation day.

They will no longer serve 4800 yen lunch course after 1 June. Only 12,000 yen course will be available during lunch time after 1 June.
Moreover, pocket-concierge is not the only way to make reservations for foreigners. Other concierge services were also acceptable when I went to Satake this past Feb.

My hotel concierge (who is one of the very best in Tokyo) contacted them for a booking for May, and they were told the booking had to be secured via Pocket Concierge.

Hello, do you know when Satake changes the lunch course to 12,000 yen course, what will be different to the current 4800 yen lunch course?

chief editor, TokyoTableTripApparently, the ¥4,800 course will be discontinued by the end of May. The ¥12,000 course will be available "with otsumami" or "with nigiri only." The nigiri only course will include 12 pieces of sushi. It seems it will also include expensive ingredients like chutoro, otoro, sea urchin, etc. The ¥4,800 course was such an abnormally good deal that the ¥12,000 course seems rather expensive in comparison...

Is it hard to make a reservation for this sushi restaurant? And any advice whether satake, takamitsu or hakkoku would be a better choice?

Foreign customers must book Satake using Pocket Concierge (https://pocket-concierge.jp/restaurants/244199?locale=en) but bookings are not too difficult. I was able to book on April 1st for a May visit without problems. The 3 shops you list are all very good, but also very different. One wouldn't be able to say which is the better choice without knowing your personal preferences.
